The most common cause of this is out-of-date entries in your login items. You can force a refresh by doing the following:
- Uncheck the "launch at login" checkbox
- Click "Apply"
- Recheck the checkbox
- Click "Apply"
I've got code in 3.5 to automatically check for stale items at launch time, so this problem should arise much less often in the future, but I don't recommend that you upgrade to 3.5 yet because it is still in alpha and there are some known crashing issues.
Let me know if the above recipe fixes your problem.

I have had a look in the "StartupItems" within Library and System/Library and my user account Library, and I cannot see any Synergy files. Is this where there should be something?

No. The place to look is actually in the System Preferences in the "Accounts" pane. There are two tabs in there, one labelled "Password" and the other one something like "Login" or "Login items" (I'm not sure because I'm using a Spanish machine right now and the text is obviously different).
There you'll see a list of items that are set to launch and login and Synergy should be in there.
Can you paste in a dump of the output of the following command?
defaults read ~/Library/Preferences/loginwindow
That should show all of the configured login items.

I assume that was a terminal command? (I'm no power user!) :0)

Well, as you can see from looking at that list, Synergy isn't in it! Basically, when you click the "Launch at login" checkbox and then hit "Apply" it is supposed to get added to the list. Does anything get printed to the console (
/Applications/Utilities/Console.app
) when you try adding Synergy?Perhaps you have a corrupt preferences file or something else that is destabilizing things. I've got some troubleshooting tips for ruling out things like that on this page.
