I haven't heard of a problem like this before, so all I can really suggest is trying to narrow it down to eliminate possible external causes (preferences corruption etc) using the basic troubleshooting tips here:
And trying to come up with a recipe for reproducing the fault reliably, because without that I won't be able to work on a fix. You could also try other combinations, like instead of quitting Synergy see if quitting iTunes makes things go away... or looking for patterns... seeing if it happens when particular tracks or types of tracks are playing etc.

By removing the org.wincent.Synergy.plist from the Preferences Library introduces a new "bug". My registration of Synergy is lost and I'm asked to pay for the program.
Is there an easy way to rectify.
Note: I've done programming myself. I'm well aware that unless and until the bug can reliably and predictably be reproduced, it's nearly impossible to resolve.
I will try and see if I can isolate the conditions causing this intermittent behaviour.

This is annoying. By restoring the original plist for Synergy I remain with an Unregistered copy.
Definitely needs sorting out.

By blowing away your preferences file you blow away your registration details.
So, yes, you do need to re-enter them. If you've lost your backup of your license notice you can have it remailed to you by this automated system:

Yikes!!! This has become a nightmare. I paid for it an unknown time ago via PayPal, but from an eMail address since discontinued. Passwords for those PayPal accounts long since deleted from 1Passwd.
What can be done?

Let me know the email address you used (or email addresses if you're not sure) and I'll retrieve the info for you. If you don't want to post the details publicly here you can email me instead.
Alternatively, if you didn't actually delete your old preferences file you can just look inside it under "Registered email address" and "Serial number". If you have the Xcode Tools installed then you can use the Property List Editor to do that.

Used the Property List Editor to retrieve the serial number. Thanks.
Recommend you amend the instructions on how to delete the current preferences to include comments that this process will also lose the serial number.
