Thanks for the inquiry, Morten.
You need to tell Synergy about the new license.
You can do this in the preferences, specifically in the "About" tab, where you'll find an "Enter serial number" button. Just enter the new serial number and the corresponding email address and you should be good to go.

It doesn't help. I've re-entered the new serial several times. I've also tried uninstall, restart, install - but it remembers my registration info and the pop-up keeps showing up.

Sounds to me like you're re-entering the old serial number which is is not valid, and not the new one which is valid.
I'll reply to you in a private email as I don't want to quote your actual serial numbers out in the open on the issue tracker.
If you carefully enter the correct one I don't think you'll have any problems. If you do, however, please send me a copy of your preferences file, which you will find at
~/Library/Preferences/org.wincent.Synergy.plist

Yes, I think it's a problem with the system. It seems that it sends the first license that it finds, when it probably should send the last one. I've already got a ticket open for that (ticket #1382). Sorry that you got affected by it.
